Yeah, that's something I've always wondered too. The Pokemon don't ever really seem confused coming out of their balls, so they must be aware of their surroundings in some way? But then you're trapped in that little ball, maybe there's some clever shrinking going on and it's actually comfy inside?
I'd rather have my Pokemon out with me personally, can't bond with them or share experiences together if they're cooped up in their ball.
You're right though, it'd be hard to get out and adventure if we were running a cafe all the time! Maybe it's something that could be set up and we've had our fill of adventure, or like you said, closing up now and again to get out.
I definitely wouldn't want to be stuck inside the shop all the time either, even if it'd make a comfy place to turn in and relax at. I could live with having a Glaceon curled up on my lap, petting them while we snuggled up next to a crackling fireplace late in the evening.
Adventuring, though, I'd want to be out there hitting the routes, meeting trainers, getting stronger alongside my Pokemon, maybe challenging a gym now and again!
